Somehow some of my files on the server got changed to read only and I cannot upload over them.  When I try to changed the CHMOD via Pro from 400 to 644 it will not accept the change.  How can I change the read only files to something else.

Please take a look at the logs to see if the command is successful. From what you are saying, I would guess you are going to see a command failed. One option would be to delete the file on the remote if you have the same file on your local system then transfer it again.
