I am trying to automate a transfer where files need to be transferred in PGP mode. I tried using "Synchronize Utility" and it works when trying to synchronize from a third party to me (download), but when I synchronize from myself to the 3rd party (sending files up) it does not use PGP mode.

thanks in advance

You can not use PGP mode to upload files in a sync task in FTP Pro.
